The Furies you collect are used for world shaping and increasing the size of the Tower. While the DLC fairies can't be used for that purpose, they'll still be available to you for use when all the others are in the ground.

1 of each element for each of the 8 characters. (harley - earth, fang - fire, pippin - lightning, lola - light, apollonius - dark, tiara - water, ethel - ice, galdo - grass or whatver it is)
Resonance effect is simply the fairies power stats and abilities added to your character. Whats good about their resonance effect is the high stats and abilities they have. goddess blessing, hp drive, element support, sp drive etc.
I dont understand your 3rd question
Every character has their partner fairy/fury permenantly "equipped" as their weapon. Functionally, its not even an equipment slot, its just displayed on the equipment screen because people would want to see what weapon everyone has equipped. At the very bottom of the equipment screen is a "Resonance Effect" slot which you can put the DLC fairies or other collected fairies into for stat bonuses and extra abilities. A fairy equipped like this will gain experience as its used in battle and level up from 1 to 10, gaining more stats and new abilities along the way.
There should be an entry in the game's help files explaining in-character how Resonance Effect works if that interests you.

You need to use all 40 non-DLC fairies for World Shaping in order to unlock the final level of Shukesoo's tower, so you can keep everyone equipped with the DLC fairies while doing that.
IIRC at least 3 of the DLC fairies have the Goddess' Blessing ability which is useful for leveling up (20% experience boost to the equipped character based on data I posted on the forum before)
Their stats are a lot higher than most other fairies, particularly the C-rank ones you will have at the start of the game.
While the bonus abilities from Godly Revival can be useful, its just one ability, while every fairy ends up with 5 naturally. An extra Wind Protection +1 isn't going to make Sylph better than the DLC wind fairy you know?

See Resonance Effect above, the fairies you collect and use for Godly Revival are an entirely different gameplay mechanic than the partner fairies/furies that everyone is permenantly equipped with.
Should I focus on leveling fairies to lvl 10 or their level cap whatever it is and then change if I feel the need to for a certai nability or should I try and level them al lequally aroudn the start?
Basically will swapping fairies out to level them all equally make the game much harder because none of them are high level when they should be or will only having 1 high level Fairy make the game a lot harder is what I'm asking.
Does it matter whether you level them to max one at a time or should they all be around the same level for the most part.
You can stack as many effects as you can fit onto a dungeon. As your fairies level up, the area on their world-shaping effect becomes significantly larger so you can fit a fairly large number of them onto a dungeon with proper placement. I haven't counted exactly, put with all max level fairies, you can stick about 15 world-shaping effects onto a single dungeon.
Pulling out the swords actually has no bearing on the story, despite how it's presented, so don't worry too much about which ones you pull out, just pick whatever seems good from each of them. Even if it did matter, you can't pull out either of the S-rank swords until NG+. There are an equal number of swords and fairies, so as long as you're collecting all of them, you'll end up pulling them all out anyways.
Its kind of spoilers, but essentially: Regardless of if all the swords are removed, you still need to perform a ritual with a particular key item in a particular location to complete the process, so the God/Goddess will remain lifeless even once you remove all their swords
Ultimately, there's no particular reason to avoid pulling out the Vile God's sword.
In terms of endings, there's only three endings and what changes is who Fang ends up with in the epilogue, if anyone.
When it comes to stacking world shaping efects, even with level 1 furies you should be able to get 4 effects overlapping on a dungeon if you're careful with the placement.
Perma Fairize also. Every time you use it, her tension is always full if she hits more than 1 enemy. Although Tiara isnt good against tough solo monster battles since she's not a power hitter like Galdo or Fang who can dish out over close to a million damage by themselves.
Claus is also awesome with that 1st "secret" character you get since he uses dark attacks.
Regarding leveling fairies, once you're in a certain part of the game with the revisitations of old places, you will actually find fairy leveling so easy it's ridiculous. You'll have all maxed out level 10 fairies before the final dungeon. That's how crazy the influx of EXP is.
