Surprisingly it looks like a common bug, there's another thread with only a slight variation. There seem to be several issues on this quest but developers seem long gone.
I just tried to move all my Vox saves out into a seperate directory and HK saves back into the directory to give your idea a try. Now the game doesn't recognise my HK saves.

Apparently this isn't a game breaking bug, just an annoyance one...
There were some threads about save game issues like yours... But it's related to steam cloud sync if I recall correctly.
Before I start again from the beginning, is there a way to keep track of Savegames from different games and mods? I.e. if I'm playing Vox Populi for a couple hours, then want to switch to the main campaign in Hong Kong, how do I keep them from being ignored by the game. I'll keep working to try to get my previous saves working, was just too frustrated to do it before.
As far as your resetting variables, I suspect you're going to have to rewind and try it again. In my experience, the story variables aren't really very reliable. We used strings to describe scene details during Mercurial, and they'd regularly get wiped out by the system.
Had to disconnect Steam, then move the save games back into HK. Then the game recognised the saves from HK base game. I never even knew what 'Rewind' was or used it, but will keep it in mind.
