This doesn't apply to the Steam version. Note that the forum is for the 2D PSP version, not the Android/iOS/Steam 3D Remake. There's no such issue regarding summon in the remake. I always have Rydia in my party when fighting Eidolons so I always got them as summons and they're registered just fine to the bestiary.
The issue regarding Bahamut as stated by The_Lourde in that thread is also non-existent in the 3D remake. You'll still gain Bahamut bestiary entry just fine even if you have both Leviathan and Asura.
From The_Lourde's comment you'll also notice the discrepancy between the 2D and 3D version. In the 2D version, Bahamut is located in B20 of the Depths, whereas the 3D version's Depths only consists of 13 floors and Bahamut is located in B4. Using Wii/PSP guides might get you confused since plenty of the locations are not the same as in the 3D version, such as you could be grinding on the wrong floor to find certain enemy.
I personally didn't experience any problem following lylat's guide and got the achievements just fine. The guide has flaw of course, like it's listing locations where the author encountered the enemies for the first time instead of where they're spawning the most. But it is complete.
I searched very well on the internet, but couldn't find a single walkthrough for the 3D version of the game. I was thinking to follow one of GameFaqs', but I now understand they're all based on the 2D version. Usually I check a walkthrough after running a dungeon to be sure I got all the treasures, but for this 3D version there doesn't seem to exist one... does it?
It's delivered in an essay format. Unfortunately it's bloated with unnecessary commentaries from the author instead of simply getting to the point. I don't have the patience to weed through all of that, so I don't know if it's complete or not.
