One of those people being a random scientist, and the other is none other than Amabel. You start off playing as the first person when the infection first starts. Then you fast foward in time and play as Amabel right after Philip's fall off the bridge during Necrologue.
Penumbra: Necrologue is indeed a direct continuation of Black Plague. So same characters and everything.
While Twilight of the Archaic is another story, with some intertwining characters.
You definitely should start out with Necrologue, as you won't understand some things in Twilight of the Archaic without doing so.

second one, you don't really need to play requiem, though hearing the characters voices again are nice
So you are playing as two diffrent female characters during this game? Couse that was my impression as there is a point when you are about to transform into a monster and then dies while seeing another person running out on a bridge, after that when you wake up your gear is gone.
they released prisoner of fate chapter one, so the new timeline should be
