Edit: you may also need to run it as Admin to overcome any permission issues with creating the saves.
But there has to be a solution to this.
There are a lot of threads in pretty much all the Total War discussions on Steam and on the Total War forums themselves, that discuss the problems with running NTW and other TW games with Win10, check them out.
C \ users \ your name \ AppData \ Roaming \ the creative assembly \ NTW \ script.

Nowhere in my user script does 'save game' show up anywhere. Could that be part of the issue?

I had nearly given up on this game, because it never saved my campaign progress (either manually or auto-saves) but I did what you said and it is saving now.
1. enable view hidden folders: Open File Explorer from the taskbar.
Select View > Options > Change folder and search options.
Select the View tab and, in Advanced settings, select Show hidden files, folders, and drives and OK.
option 2: press the windows key then type the following into the windows search bar:
%appdata%
This will immediately send you to the Roaming folder.
