Using my 8bitDo, I had no issues with the game recognizing my Switch Pro controller. Sadly though, the Switch Pro controller doesn't work well with Alpha Protocol. The triggers aren't pressure sensitive, which is needed for lockpicking, so it's best to stick with an Xbox controller anyway.
All my Xbox controllers are wired... :,(
That said, you're right about the Switch Pro controller not being compatible with AP. After finally getting the old config out of the way I was able to play until the first lockpick minigame. Apparently the Switch Pro's triggers are designed to *look* analog, but they don't have that functionality.
Begs the question - is there any controller manufacturer on Earth that actually *wants* to sell a controller worth buying? One that has all the features it looks like it has? And lasts at least a few years?
I will say their USB bluetooth controller adapter I mentioned above works great, although it does feel flimsy. I never remove it from my PC though, so hopefully it'll last awhile. A friend who recommended it to me has had his for a year or so without issues.
The only non-official controller brand I found that make reliable, long-lasting controllers is ZD. Here are a few;
ZD-V - I've had an older model of this controller for 5 years now. The rubber grip on the sticks is worn now, but it's still my go-to for fighting games - love the D-Pad; same as Playstation. However, triggers aren't pressure sensitive.

ZD-T - I have two of these. One is 3 years old, the other 2. Both still work great. Triggers are pressure sensitive.

Both of the above are wired, but they make wireless bluetooth versions also.
If my mind is ever recompiled back into my corpse the proper way, I'm going to make that a priority purchase. If not, my incapacity for real human experience will prevent every form of competition and fun I could otherwise have, controller or not, so there's nothing to lose in the bargain either way.

My Switch Pro is my only currently working wireless controller. I love the look and feel of it but as great as it is, the triggers lack pressure sensitivity as we discussed before so I think I'm gonna jump on that before the sale ends! ^^

Another controller brand to avoid: EasySMX. I pray whoever reads this never gives this company a dime. I brought one of their controllers and it was basically DOA - each stick had a different sensitivity, triggers felt weak and made squeaky sounds; the right trigger eventually broke after just a month or two. Started using it just for certain games and the face buttons started wearing out after a few more months. Last time I plugged it in it was just simply dead. Didn't work at all.
The same EasySMX controller I brought is on sale right now on amazon... It's kinda sad tbh...

It's literally the best possible gaming mouse for its price, especially when paired with X-Mouse Button Control software (which is free). It's wired-only, but I've had mine for well over a year and haven't got a single thing to complain about. Every part of it works as well today as it did when it arrived. You wouldn't want to keep it in the same room as anyone sleeps, though, because its default setting is a bright rainbow pattern.
--Wide Compatibility: Compatible with most system including windows XP/Vista/Win7/Win8/Win10/ME/2000/Mac10.x, etc.
I rebuild old PCs as a hobby(certainly not an expert though), so a gaming mouse that is plug-n-play on ME/2000/XP/Vista is one that peaks my interest.
Side note: I'm actually about to slap together a Win98 machine soon for my brother using scrap parts from a Dell Dimension XPS D300 and an HP Pavilion a335w. Still need a PCI gfx card. Thought I had a spare one laying around but apparently not.
