So leaving one round chambered instead of firing until completely empty will allow you to "reload faster".
I don't think it'll show up in the thumbnail but there's magazines on the bottom of the screen I've circled in red. If you have those, when you press X to unload, you can immediately press R to put the next one in while your auto-loader refills your old magazine. If you quick reload, you throw the magazine and all the ammo in it away in favor of just slamming a new magazine in.
I'm going to guess you relied on quick reload enough early on that you destroyed your magazines and can't do it anymore. You'll have to buy more from Sister Colette, the nice lady in armour that's constantly sitting on things. You should also reload properly unless you're in a desperate situation where you need more ammo right this second.
Edit: I mean the fast reload.
The Supply Officer can sell these to you, but if you chose the easy reload mode she doesn't even sell you spare mags, as they are simply not needed
If you really can't stand removing the mag before reloading, you could just go into settings and change the reload style to the easy one.
