My understanding is that, so long as you're not caught in the home then it should be ok. That is to say, if police arrive and catch you actively during a B & E then surely, yes. They could be subdued or eliminated as long as you're not seen. This home security system is triggered automatically upon entering the apartment, and the apartment is a valid sub-mission for the game, and all game missions can be completed without canceling "The Foxiest Of The Hounds" achievement. I say that at such great length because the devs wouldn't code a mission that would necessarily negate the achievement (especially the single loftiest one in the game) -- IMO.
As I've read elsewhere, it's always possible to check the status of "The Foxiest ~" achievement by checking the "Info" tab to see whether there is an entry for "Alarms" (however it's worded). If the entry exists then "Foxiest" is not achievable. Just be sure to save frequently and roll back your game to a save where the "Alarms" entry is not in your journal/PDA.
