How do you bring your shields back up to full?
I have the shield capsules in my supply room but nowhere in the game options or help does it say how to use them, so when I start the next mission my shields are still at like 30%

You have to buy more from the supply area.

I played this game when it came out and haven't since then.

To be fair, you can also wait by not firing your weapons, but only below Elite difficulty. Generally not worth doing as it's one unit every few seconds, while even a single hit takes multiple units off. You're also wasting money by not attacking anything, and you're better off buying your shields back.
The only time I'd do it is on Bravo boss 2, which is the only boss that starts off with no homing attacks. But no need to be that stingy.

Back in the day, games were harder. Recharge by not firing was throwing the players a bone. As is the ability to farm and sell obtainable weapons like the missiles and bombs without having to complete the mission.
