Whether or not you lose any arms still has a point, since it still makes a significant difference in Brad's power level and available moves before that ending portion, and there are still certain effects that persist even in the end when his fighting style changes, like the decreased stats, potential further lack of stats from no weapon (if you lost both arms), and the increased occurrence of withdrawal from losing one/both arms.
I've played through this game numerous times, and the final portion and Rando fight are definitely a bit rougher with no arms than when you have both of them.
