Configuring Server
I know I can edit the server flags through the Steam launcher. However there seems to be some default flags used somewhere that specify the Playlist.txt file and also seem to turn on bots by default. Is there a config file somewhere with some basic settings beyond adding them to the launch commands on the Steam side?

When you run through Steam, it is running the playlist.bat found in the install directory. This is more of an example setup.
The idea is you should make a copy of the playlist.bat and put your own settings in.
You can refer to the manual.txt in the install directory for a list of all the options and example playlist entries.

Next Question. I would like to run the dedicated server on my linux box at the office. Not the most savvy at what I am looking for over there. Curios about these CentOS scripts. Also do I have to have steam open to run the dedicated server app cause i only have one account.

The CentOS scripts are the ones we use to set up our own dedicated servers,
One of the important bits to find in there is setting the LD_LIBRARY_PATH so the server will be able to connect to Steam properly.
You can also take a look at a script we use to install the Steam command-line program and download the server:

The dedicated server doesn't require owning the game, so if you want to install it with the Steam desktop app instead of command-line you can make a dummy Steam account and the server will still be able to be installed.
