You should be able to get the main quest going without the random starting village quest by having a disk. No idea if that one specifically would work, but the scratched one you can find on Argyves corpse in the Joppa ruins should let you enter and start the quest.
I have no idea how to read the player log. I wouldn't know how to spot something interesting happening.
As for the main quest, by the time I wrote the op I had tried to continue the quest with the village's stamped data disk to no avail. I didn't have the option to place it in the communications panel. I just went to the ruins of joppa to get the scratched data disk and, indeed, it let me proceed to the main quest with that one. It also showed me the option to put in the disk from joppa or the hills village. No idea what the problem was but getting the disk from argyve's corpse worked!
Still, something is weird about this save. The strange stacking bug is still happening and same with the butchering one so I probably won't keep going with it. On autoexplore the inventory keeps getting filled with pieces of meat until it hits the weight limit.
