If AlphaBeard wants to chime in and say there's more endings besides what was presented, I'd be happy to hear it. Don't need to spoil anything as I was probably going to do another run with the intent on getting the other endings.
Not having played since release, I don't have a good grasp of what happens once you've climbed the Spindle... recoilers don't work there, and there's no way to take the Golem back down? If there's actually loot up there, then that's very unfortunate.

Is there any that I'm missing? If so, any hints how to work towards them?
That was something I felt was a very weak part of the story to be blunt. I think the Nephilim are extremely briefly mentioned in Joppa and then never more. I didn't even know there was more than the single one at the Spindle until I checked out the achievements.
Also, there's 7 redactions as part of the response. The 7th Gyre Plague is the Nephilim.
In no particular order:
1. Svardym
2. Vandabud/vantabloom
3. Ironshank
4. Glotrot
5. Salty water
6. Girshlings
7. The Girsh Nephilim
The related achievement is to annul the plagues and close the Gyre, suggesting that all of these would need to be addressed. Unless the Gyre is a thing you can find and shut down, trying to purge the world of diseases is already going to be a feat of its own, followed by cleansing the water of salt. Of them all, the Nephilim are the easiest plague to deal with.
Maybe the solutions are thus:
1. Be loved by frogs faction?
2. Be loved by whatever faction the vanta plants belong to?
3. Cleanse Golgotha of all black ooze?
4. Cleanse Golgotha of all black ooze?
5. ????
6. Be loved by the Girsh?
7. Kill or pacify the Girsh Nephilim?
Grab the glitch 'from shunter' pistol (from the plant ship, I believe?), then shoot one of the hyper-cherubim (or maybe Barathrum, if you're so inclined. Or maybe the little space raptor in the final chamber, but come on) until it becomes a clam. And then enter the clam. Voila, you're home.
You can even ascend the Spindle again in your golem, too.
Also, you can trap Barathrum with portable walls so he won't steal your ship until you're done. No starshiib until we deal with Resheph for you!
I also discovered you can walk around in space, no problem, which is a tad bizarre. You can even reach the far-off greenhouse. There does not seem to be anything in it.

nope, you've basically covered everything, except for slight variants that don't matter like blowing up resheph and going on the starship for example (still the same ending but different text)
killing all the nephilim did nothing to change the ending for me
