Gamma Moth solutions.

You can cure fungal infections and other diseases, you can remove incubating issues, but you can't remove mutating or negative mutations ever. I'd love a way to do that, even if it is a rare item on par with eater's nectar, because I really do not like seeing gamma moths. Right now they are a good example of why heightened hearing and / or clairvoyance is amazing.

You can remove mutating the same convenient way as you can do for diseases: cooking effects to remove strong debuffs (soul curd) and regeneration 5+. For itchy skin, the weaker version (star apple, congealed salve) is enough, but not for mutating and diseases. What gave you the impression that mutating is excluded from food curing when it works for the others and that it is impossible to be removed?

Once you let the effect run its course and get the negative mutation however, you can only reroll it with warm static and only as mutant.

Because I used an ubernostrum injector to induce recuperating and assumed that this would be enough, it wasn't, so I didn't assume that the food would have a list inclusive of mutating effect for whatever reason?

Using an injector and cooking with it is usually quite a bit different or there would be no reason to have that mechanic in the game when one of them is easier to use but has the same effect. Ubernosturm removes ALL weak debuffs, heals and restores a limb. Cooking with it removes ONE strong debuff or heals you as a triggered effect.

A few patches ago you could just use star apples to heal yourself of every single debuff in the game, which was quite broken and made the whole disease curing quest pretty moot.

Either way, there is no way to remove defects when you have them, and rerolling them is a moot point when you have all defects. Though, at that point, you can just use gamma moths to get every mutation, I just don't enjoy my build being derailed.
