Dual masterwork chain pistols + disarming shot is the ultimate chrome pyramid neutralizing weapon. This recquires a LOT of skill investment, but is the safest way to disarm endgame threats.
On the other hand, if you absolutely can't afford to let something move and it's immune to Freeze Rifles, the Suppressing Fire rifle skill is you're only option.
Palladium Reef added a bunch of new weapons to all categories, and a bunch of new enemies to use them on, so expect most advice to be out of date for a bit. Play around and see what you prefer, but ultimately you'll probably want at least one set of pistols and one rifle.
The latest patch offers a bunch of new pistols that vastly improve the mid to late game experience. This includes the Eigenpistol, Handrail, Spaser Pistol, and the Arc Winders. The Arc Winder and 'High-Voltage Arc Winder' are my favorites and are unique to Pistols, as there is no Rifle variant. Augment the Winders with the 'Beamsplitter' mod to hit up to three targets at a time with one shot. The Winders are good against high AV targets as they don't need to penetrate armor; as long as they hit, they will deal electric damage. I also like Handrails modded with 'Nanon'. This will give each shot a chance to dismember, and with the high volume of shots you will be firing, enemies will be ripped apart.
Pistol builds are fun and fast, but you need to invest in the skill tree. When you do, you'll be end-game viable and have access to the safest way of disarming enemies in the game with 'Disarming Shot'. Once you unlock 'Empty The Clips' and 'Fastest Gun In The Rust', you will be firing so many shots in a round that using Rifles and spending a whole turn to 'Draw A Bead' will feel like wasting time, when you could have been mowing down targets instead.
