WTF my char has contracted some 'fickle gill'
So now he can't hold anything in his right hand, as it seems. This is quite dangerous to walk around without a proper damaging weapon (I've been using a steel long sword). Is there a way to cure it, or I will have to put up with it and just start investing in the cudgel skills?

There's usually a way to cure it.

Try to find a copy of the book Corpus Cholyi (or similar). There's a guaranteed one offered for trade by the Mayor of Kyakukya (or so).

Dear Steelrend,

First, my condolences, as my first level 5 character underwent the same crisis.

Second, the good CHOO CHOO has the first important step listed for curing fungal afflictions. Each character needs to find the cure for themselves, as it is procedurally generated; the unique book sold by Kyakukya's mayor is the simplest sure method of learning the exact approach.
To wit, the cure follows a pattern - you must create a special cream for your infection. The cream is made with one part gel (desalinated slime - you can often find a desalination pellet to desalinate your slime, or gel outright, on sale at the Six Day Stilt's markets) and one part some other fluid. I have personally had this fluid end up being putrescence (easy but unpleasant to get) and primordial ooze (really, REALLY unfortunate if this is your ingredient).
This cream will need a spray bottle for application, which you will also likely be able to procure at the Six Day Stilt.
In addition to your healing cream, you will need the corpse of a moderately low-level foe. My cures have demanded either a leech or an electric snail.
To actually cure yourself, you must devour the creature of interest, and - within TWO HOURS in-game - apply a single dram of your mixture to an affected body part.

A few caveats:
I have to date never managed to manufacture the cure myself, so I cannot tell you for certain whether eating a single creature will allow you to apply a cure dosage to multiple body parts in succession.
Depending on your required ingredients for the cure, you may be advised to simply learn to live with your new status as the easier choice. In particular, I do not know how frequently primordial ooze is selected as a component, but if it is know that harvesting it in the wild is profoundly dangerous; revisiting the Six Day Stilt until it pops up as a market item may not be practical, either.

In light of the misfortune above, however, a bit of good news - the aforementioned cure is universally effective for fungal infections. Even if you get a recurrence of your ailment later (or a different and more interesting disease) the same stuff will take care of it.

If you're a mutant with regeneration or you have some ubernostrum lying around, you could also try to feed your arm to some madpoles or a sawhander.

How do you choose which body part to give up for mutilation? I don't think there's an easy way to pick.

It's a bit of a pain, but not impossible. I have had bad luck in getting glowcrust in both my hands. Makes the game fun for sure. But I got lucky, blood and gel plus a leech, with a gel mushroom in red rock. (Also a fresh water one. Woohoo money!) Pour 1 dram gel, 1 dram of your liquid on the floor and it turns into unctuous X, which you can then spray. One corpse lets you heal multiple infections. I have been playing this game way too much. :D
Just as a habit, it's worth collecting 10ish drams (or even a full waterskin) of every liquid you find. Hoarders unite!

On another note, I'm curious if appying cures for ailments you receive during your travels immunizes you from contacting it again.

to be fair, knowing to buy a corpus isn't exactly signaled super hard in the game. I don't know if I would have ever figured it out without meta knowledge.
