Actually, it depends on the version of Windows, and also the choices you made when installing the program. It's possible for the save data to be in the Steam folder, under AppData, or even under My Documents. If you don't know how you installed it, you just have to check all of those places.
When you install the retail/non-Steam version of NEKOPARA, you indeed have the option to choose where you want the save files to be stored: Documents, AppData, or in the game folder itself. But the Steam installation doesn't ask you where you want to keep the save data, it just arbitrary keeps them in the Steam folder I mentioned before. At least that's what it does in Windows 10; I haven't tested in other versions of Windows though.
It also keeps three files in "\Users\<user>\AppData\Roaming\NekoWorks\nekopara_vol1", but they are not the save files; the save files are in "\Program Files (x86)\Steam\userdata\<user ID>\333600\remote" (in Windows 10, at least; although I have no reason to believe it would be different in other versions of Windows). Also if you find .bmp picture files in the folder, you can be sure that that is the save folder.
