I've made a skin, how do I make it not a replacement texture?
It is currently replacing textures I was wondering how I can make it a standalone skin.

Make sure the filename doesn't match any existing skin. Also make sure you haven't edited the original skin and overwritten it.
The format is:
{Mesh name}{Skin tone}_{Skin name}.bmp
Skin tones are: lgt, med, drk. To change the name, you'll want to change the part after the underscore. For example:
B004MAFatlgt_Sleuth.bmp
Rename this to
B004MAFatlgt_Whatever.bmp

I have overwritten the skin however I have the files still, so I can just change the file name and it should work even though the mesh is physically the same?

Yes, same mesh can have multiple different skins as long as the textures have different names.
