Athena was trained to be an assassin since childhood, along with many other girls her age, by the Atlas Corporation. During its invasion of Pandora, Athena and her fellow assassins were sent to the planet to help clear out any obstacles. In addition to her duties Athena tried to find her lost sister, Jess, and leave Pandora with her. She mentioned this intention to general Knoxx who tricked her in order to keep her by ordering a total annihilation on the village where Jess lived. Athena, in the midst of the confusion, killed Jess by mistake, and subsequently allied herself with Lilith's vault hunter group to get revenge and destroy Atlas. (Borderlands 1)
After Atlas' destruction Athena wandered searching for jobs and got hired by Handsome Jack to find a vault on Pandora's moon Elpis. During this assignment Athena saved the people of Elpis from being destroyed by a rogue element of the Dahl corporation. When they reached the Elpis vault, Jack's madness became increasingly apparent and Athena abandoned his cause. (Pre-Sequel)
[TALES SPOILER]
Afterwards, Athena moved to Hollow Point with Janey Springs and both were uninvolved in the events of Borderlands 2. Once Felix discovered that his actions had angered Vallory, he hired Athena to protect Fiona and Sasha from her, as well as train them to survive. During this, she is attacked by Brick and Mordecai, whom Lilith ordered to capture Athena for questioning due to her earlier involvement with Jack and, by extension, Hyperion. (which is the narrative trigger for Pre-Sequel)
Concerning Athena's scary nature in Tales, you need to remember the unreliability of Fiona's narrative. Fiona was scared of her, and therefore she is scary to the player of Tales, red glowing eyes and all.

So yeah, considering her dark past, she's done pretty good.
I don't think it was Knoxx's idea to trick Athena. The recordings in Regolith Range (TPS) is Knoxx talking about Athena, and how he was angry with Atlas HQ for them ordering the raid that got her sister killed.
Otherwise a very good post Trehek. Some thoughts of my own now...
Athena used to work for Atlas, now she works for herself. (TPS loading screen text) She was more or less homeless for a while I think (my interpretation) after the fall of General Knoxx and only decided to work for Jack because she was basically starving. (TPS intro) When Jack was hiring her for the TPS vault hunt he questioned her loyalty, because she turned on Atlas. (ECHO Recording in her backpack) He wanted to make sure she was not going to bolt if things got rough. Her response is some like, "Loyalty to a cause is one thing, loyalty to a person is something else." (ECHO recording already mentioned.)
Now Jack is where it gets confusing, especially if you haven't played Borderlands 2 before, although it is pretty easy once he reveals his intentions.
