I will gladly explain how saving in Co-Op works. There is no auto overwrite issue when joining another player's game session. When you join a game as a Client all the progress is saved on the Host's side. After the session ends you can manually download the Host's save when on the save slot menu. You can then download that save the empty slot (recommended) or overwrite an already existing slot (not recommended).
So to reiterate, joining another player's game session does not automatically overwrite your existing saves. But to avoid any unnecessary behaviors please, do backup your save files just in case.
