Got this working with Steam Deck!

It appears to be the settings.exe that's crashing on the Steam Deck for some reason despite the game working on my Manjaro system no problem. The workaround is simple, but nothing that will make the game supported officially by Valve on the Deck.

1. Switch to Desktop mode
2. Go to the local install of the game.
3. In the folder named settings, rename the file settings.exe to whatever (e.g., settings.exe.orig)
4. Create a link to game.exe (located in the main folder of the game install) and move the link to the settings folder then rename it settings.exe
5. Profit!

The game should load in gaming mode now. It asked me if I wanted to run in Window mode, clicking yes took me right into the game and it appears to run perfectly!

You'll need to manually change the game's resolution by editing the config.ini file (~/.steam/steam/steamapps/compatdata/329380/pfx/drive_c/users/steamuser/Local Settings/Application Data/Curve Digital/Stealth Inc. 2 was where it was for me). If it's not there immediately, start the game once then exit out normally.

The only other thing of note is that the game's frame rate is tied directly to the refresh rate, so you'll probably need to set a per-game profile for this.

Yes, you can use the file explorer (I forget what it's called in the KDE desktop). Right click the file, create shortcut (or something like that) is one of the options

Confirmed this works. How do you even come up with this?
