I'm also looking for an answer to this.
1) You can't, unless the ship/station you made them on is destroyed. They'll stay where they are and just produce resources infinitely. Not really a negative in anyway.
2) To claim a sector you need to kill/push every enemy out of that square on the map and have your own ships inside of it, so plan ahead on what territories to take, as if you take a square near enemy territory, they will recap and back-cap you.
3) To support your faction, make sure you're delivering resources to your stations and that you place stations near valid resource harvesting areas, because the ships they produce will then harvest the resources an repeat the cycle. You can also create a cheap factory ship that will often travel and spread your faction about. Also make sure you support the front lines and respond to enemy attacks quickly.
4) As long as they're YOUR faction, you can enter command mode, which is tab, hover over the ship and then press 3, then alt+click and drag the ship onto your fleet pallette.
5) This one has already been answered, but what I do is create a ship specifically designed to carry resources, like a cargo/freighter vessel and ferry resources when I'm not fighting, then switch to my factory capable warships when attacking enemy territory.
6) Yes exactly, it creates a random map and populates it with factions/player's ships. The more wormholes you enter, the harder the game gets and the harder the agents are.
