I thought that maybe when he was desperate for power to defend Kyrie he let Vergil in, but it does make sense as to why this dude has white hair.

I guess we are one step from reading this artbook in english... This mostly says it all.
As for whether or not Vergil is Nero's father, the ending cutscene in particular gives some strong hints and the Devil May Cry 3142 Graphic Arts book does, as someone else stated, confirm it and it is an official book released by Capcom. It says so twice in the text posted in the prior poster's post, and I can post the original Japanese text and the translation I got off of Google for anyone who doesn't want to check it themselves.
Let's not forget how before that, Dante had said that Yamato needed to stay in the family. You also can't argue the blue eyes and WHITE hair and say it happened because Vergil's soul was embedded in his arm or something because I'd think his strange change in hair would've garnered more attention from Fortuna's residences. I believe it did say somewhere that he was always a sort of outcast among them, his hair possibly a reason.
My working theory went like so, to thos of us who know, in DMC3 if you kill 100 demons in the end credits you get a special cutscene. In this cutscene you see Virgil going to fight Mundus. We know he failed as we fight him in DMC as he is now a slave of Mundus. My theory was that Mundus, had forced the demon out of Virgil, and enslaved that. When playing DMC4 I was certain, I was playing an amnesiac human Virgil, who had demon powers because Mundus was unable to take the whole of his power.
That's a pretty good theory which i never heard before
