You might want to do this one time in big picture mode too under your game: controller settings (it used to be the sole control for steam input emulation) What this is is a kind of emulator that let's steam put an emulator over top of a standard controller so that it can be re-mapped, so that an xbox (or any directinput) controller can be re-worked like a steam controller.
In most games I've tried, when this is on, I can't use my hotas, and when it's off I can't use the steam controller.
I just woke up roughly.. I don't know if this will fix it, but it's something to try.
If you did then it screws with the games handling of plane mechanics by locking those controls off from the computer and in turn locks you out of the control system when not manually doing it from the cockpit (as the CPU can't move it for you when you move your joystick/throttle).
You can counter it by right clicking on whatever you moved after you moved it to give back control to the computer (so it can move stuff for you when you move your joystick etc.)
1. If this is the current PS4 badged version of the T.Flight Hotas 4 then make sure that you have installed the latest firmware and driver as described here : https://support.thrustmaster.com/en/product/tflighthotas4-en/
2. If you are using the older version of the T.Flight Hotas 4 (which is what I have) then make sure that the PC/PS3 switch, located at the back of the joystick, is in the PC position.
3. With the GOG version, the opt files are located in C:\GOG Games\B-17 Flying Fortress\Options. Often deleting BOTH the B17.opt and the EnglishUK.opt files will eliminate joystick issues. However, this deletes any game options that you setup and so you will have to go back into the game options while in-game and adjust them back to your preference.
