All Ninja Gaiden games play pretty differently, so while it can be nice to go from 1 to 2 to 3, being good at one game doesn't help a ton for the others. 3 in particular plays extremely differently to either 1 or 2.
The Master Collection contains Ninja Gaiden Sigma 2, which has a lot of changes that people generally don't like compared to the original Xbox 360 release. There is a mod on nexus called Ninja Gaiden Sigma 2 Black that reverts a lot of these changes. This game, Ninja Gaiden 2 Black, rectifies some of these, but not as many as the mod does. In particular this game is missing several encounters and fights from the original, several modes and just in general much lower enemy counts throughout the game.
Personally I think the MC provides much higher value, but this game is a fine entry point as well if you're new to the series. It looks good, plays well and is generally fun.
