Some devs think it ruins the game (but as you said, no one forces a player to use them, it's just fun to have the option) others just outright charge you for the cheats.
In MK trilogy (a game that had characters from MK1,2 and 3) you could enter a cheat that would make it so you would only have to press one button to do a fatality. What have they done in MKX? Decide to charge 1€ per token for 1button fatalities.
Deus ex, instead of a cheat for more money/skill points what do they do? Sell you that money/skill points with microtransactions and the kicker, it's only valid in one playthrough, if you start again it won't apply.
So short answer, either misguided logic or greed.
I think the reason is that devs are moving cheats is as others above have pointed out that its misguided logic or perhaps there are afraid it destroys possible lame dlc ideas (pay to start with x or to get x).
To add cheats you also have to remove all social features, leaderboards, high scores, everything. This isn't 1999 anymore, cheating on modern games hurts everyone.
Not to mention that some idiot would take offline cheats and find a way to take them online...
Also Serious Sam 3 BFE had console commands that worked in multiplayer but since multiplayer was 4 maps, 2 of which were basically the same, eh who cares.
Only those pathetic souls who's primary accomplishments are made in virtual environments with no actual impact on their lives with the exception of their enlarged ePeens...
