The bunkers in FoC replace the sandbag emplacements from EaW. Sandbags used to provide infantry defense bonuses and were indestructable, bunkers in FoC take all the damage instead of the units and can blow up.
The rebel AI seems to like raiding more and stack more heroes on the raids, but other than a few minor things the AI isn't much different.
A few skirmish maps were tweaked and the merc/pirate units you could buy in EaW were changed since FoC replaced most of the pirate/merc stuff with the Underworld.
Storyline wise I prefer default EaW, but the FoC galactic conquests will have more planets. FoC has better mods too, if that matters any.
