Not sure why that is happening with you, the game autosaves for me. When I close it, it saves my currency towards buying upgrades. Is any currency saved for you?

I can think of 3 things that could be causing this, you have your game installed somewhere that it doesn't have permission to edit files, steam cloud save is overwriting your local save, or your save data is corrupted/getting corrupted by something every time you play.
