unzip to the game directory, rename the jk.exe to the games .exe ie - jediknight.exe and move the older game .exe somewhere else or rename, then run voodoo config from the zipped file you downloaded, select the games folder in options, remove the watermark option - disable steam overlay, game then works with 3D enabled.
Bit of a faff but will get the game running with 3D enabled.
And one more thing Game was working good with 3D acceleration. But one day decide to display black screen while in gameplay. Menu, objectives, cutscenes, sound, triggers and rest works fine, only game part.
It's a wrapper. Basically it translates the game's DirectX 5 graphics output into DirectX 11, improving compatibility with modern operating systems and hardware.

No, it doesn't. The 3dfx API (Glide) is no longer supported and that's the reason dgVoodoo, nglide and other 3dfx/Glide wrappers were created in the first place or are you still gaming on Voodoo accelerator cards? The author of dgVoodoo added support for older DirectX versions later, as they are also poorly supported nowadays.
