Yeah, it's kind of a lazy narrative twist but at least it's appropriate to the gameplay of doing runs over and over again.
I don't really mind though, I'm glad the game budget went into the actual game and not the stuff that happens in between gameplay.
You're still stuck on the damn ship, doomed to repeat the horrors, over and over and over, forever.

Suck it, EA.
The way I interpret the best ending. They destroy the anomaly but die in the process. As a result they escape the endless cycle of repeating their journey.
So it's sort of similar to the Buddhist concept of escaping the cycle of reincarnation and suffering by reaching nirvana.
Anyway I'm not saying this is the one correct interpretation. That's just how I personally make sense of it.
