Amount of junk in each level
I decided to try figuring out how much junk you could possibly get from each level, for the purposes of junk farming, and I've come up with the following totals:

(Numbers in parenthesis represent the amount of junk in each section of the level. Note that the entry section and the final section where you get the monsters' furniture aren't included, as I don't think there's junk in those sections. Also, I don't think there's any junk in the boss levels, but I've listed those levels anyway.)

Potato Ruins:
-Nanometer shrine: 4 (0/2/2), First visit: 2 (0/1/1)
-Meter Corridor: 19 (4/4/11)
-Centimeter Hall: 0 (Boss level)
-Mile Palace: 32 (8/9/15)
-Kilometer Path: 28 (6/10/12)

Radish Woods:
-Cheery Forest Path: 15 (4/11)
-Eerie Way: 18 (5/13)
-Forest Ballroom: 0 (Boss level)
-Serpent Road: 38 (9/29)
-Bats' Hideaway: 25 (14/11)

Spinach Caverns:
-Bracken Hollow: 27 (0/27) (Does not include vending machine. See *NOTE below.)
-Forgotten Den: 43 (6/26/11)
-Ancient Lagoon: 0 (Boss level)
-Tumultuous Cave: 41 (4/7/30)
-Shadow Grotto: 35 (15/20)

Pimento Mountain:
-Fairies' Nest: 60 (14/20/26)
-Sky Steps: 75 (0/25/50)
-Star Ridge: 0 (Boss level)
-Dragon's Back: 71 (24/47/0)
-Heaven's Hill: 65 (12/17/36)

Eggplant Caverns:
-Crystal Way: 61 (14/30/17)
-Sapphire Line: 81 (36/45)
-Topaz Path: 0 (Boss level)
-Ruby Cave: 48 (22/26)
-Amethyst Road: 73 (0/31/42)

Oblivion Abyss: 0 (Boss level)
Great Fang: 0 (Boss level)

*NOTE: The enemies from the vending machine in Spinach Caverns - Bracken Hollow can give out a total of 26 junk. However, you can only battle them all once per playthrough. (You can battle them again on a New Game+.)

Looks to me like Eggplant Caverns - Sapphire Line gives out the most junk with 81 obtainable per visit to that level, but there are some other decent levels with 60 or more, in case you think those are faster to play through.

A few things to note:

If an enemy could give up multiple pieces of junk, and you kill it before drilling off all of its junk first, then it'll only drop one of the pieces it was still wearing at the time. So, it's possible to miss out on some junk this way. If you want to avoid losing junk like that, try to drill off most of the enemy's junk first, so that it's still wearing either only one piece or nothing at all when you kill it.

Also, if a piece of junk falls out-of-bounds (like off a cliff or into lava), the game will add it to your total (same goes for coins that fall out-of-bounds), which is a nice anti-frustration feature.

Oh, and the maximum amount of junk you can hold is 999, so make sure to spend your junk on an upgrade right away whenever you hit the cap.

By the way, I got these numbers just by playing the game myself, but if anyone thinks any of the values are inaccurate (like if you managed to get more junk in a particular level than the number I stated here), then let me know! (Also, I was playing on Beginner mode for all of this, but I don't think difficulty matters, but if it does, let me know about that as well.)

UPDATE (June 27, 2015): I've determined how much junk you can get from the vending machine in Spinach Caverns - Bracken Hollow.

FYI, the vending machine is a one-time thing. Defeated enemies stay defeated and cannot be fought anymore.

You'd also want to consider junk per minute, and that you can leave early and retain the junk.

Check against the main area of Ruby Cave with the huge armored phantom, which should take about five minutes.

You mean one time, as in, once per save file, or once per trip through the game (meaning I could try it again on a New Game+)?

Okay, it takes me about 40-50 seconds to reach that guy in Ruby Cave and strip him of his 12 junk, and I also picked up 1 junk from another enemy on the way there, so if it takes me 45 seconds to get 13 junk, then that's a rate of roughly 17.333 junk per minute.

Now, it takes me about 4½-5 minutes to race through Sapphire Line and get around 80 junk, which is also around 17 junk per minute on average. So, they're very close.

However, there's a similar huge armored phantom with 12 junk near the beginning of Sapphire Line that's even quicker to reach (probably about 20 seconds) than the one in Ruby Cave, and there's a trash can in the same room as him, which gives 5 more junk. I'd say it takes me about 30-40 seconds to get 17 junk that way, which is 1½-2x as fast as either going after Ruby Cave's huge armored phantom or playing the entirety of Sapphire Line!

Once per trip through the game, I presume, but I haven't replayed the game at all after getting the true ending.

Yeah, that 30 second run might be hard to beat.

And yes, you can get the junk (and bonus item) from that vending machine once every play-through.

Yes, that includes the time it takes to dash through the entry room, which takes me about 15 seconds in Ruby Cave, and just 10 seconds in Sapphire Line. So, there's another reason that Sapphire Line is faster.

Ah, okay. So, whenever I bother getting around to starting a New Game+ (I'm still farming junk on my Beginner level file), I can check out how much junk the enemies from that vendine machine give. (Yeah, it's a once-per-playthrough thing, so it won't be all that helpful for farming, but I'd like to know how much junk the vending machine is worth anyway.)

UPDATE: I finally got around to starting a New Game+, and I worked my way to Spinach Caverns - Bracken Hollow and checked how much junk the enemies from the vending machine are worth. Looks like they can give a total of 26.
