Would you mind telling me your computer's memory and GPU? (I'm assuming you're also using Windows 10.) Also, please let me know if you are using any interface besides a mouse (such as a touch screen or pen tablet.)
Also, if you haven't, please try this in the meantime:
1. Click in the TSL window.
2. If there is no reaction, change to another window and click there, or on your desktop.
3. Return to TSL and see if it registers the clicks now.

In my own experience, clicking outside the window and back fixed this issue when it occurred, but usually the game responds fine without having to click, for me at least.

Hello I have the exact same issue, below are my specs and the steps I tried (which didn't solved it).
Asus Laptop: R752LJ
Windows 10 64-bit, version 1607 build 14393.576. Fully updates at the time of this writing.
6GB DD3 in dual channel (1 module of 4GB and another module of 2GB)
IGP: Intel HD Graphics 5500 / EGPU: Nvidia GeForce 920M
Onboard Audio: Realteak Audio, Driver: Version V6.0.1.7673
No aditional devices are connected.
Steps I have taken:
Verifying cache,
Running as administrator,
Running under Windows 7 mode,
Running under Windows 8 mode,
Changing settings for TSL in Nvidia configuration panel to use the Nvidia discrete GPU instead of the IGPU,
Switching between fullscreen & windowed,
Alt tab,
Adding a monitor trough HDMI which is using 1920x1080 resolution.
These steps I have taken but nohing solved anything.
The game itselfs runs fine and my mouse clicks are actually registered inside the game:
I know this because when I try to click the Auto option everytime I click the conversation continues.
When I move my mouse over the load option in the start menu, I hear he sound and I see the animation on the box however my click doesn't register, if I click multiple times (+3 times in rappid succesion) it will however register or by moving mouse pointer around inside the box while clicking like a madman.
But as I said while I'm in game the conversation keeps going by each mouse click so the game does detect my mouse ... but when I want to click on auto or any other button I have to click so many times before I can use that option ... well it's next to imposible to play like that.
This also happens when the game 'pauzes' and gives me an option to choose from. When I move over the option I want to choose it will light up but here again I have to mash my left click button and move my mouse pointer around the box before it can continue.
This happens with both touchepad and the mice (razer mamba wireless and also with my logitech G3 series) also disabling touchepad and such doesn't help either.
My laptop display is 17inch and 1600x900 resolution (if that's usefull for anything)
Tomorrow I will try this game on my gaming desktop which is also running windows 10 but has more high end hardware and see if the issue is there too.
I hope this was enough info, I do hope this issue can be fixed as it's very impractical and just frustrating to try to play the game like this.
Windows 10 64-bit, Version 1607, build: 14986.1001 (I'm using the Windows Insider program to test early alpha state updates so the build is different from my Laptop which is running the latest stable release from Windows 10),
12GB of DDR3 memory
MSI Nvidia GTX 960
Razer Megalodon 7.1 USB audio headset. My external speakers are connected with the green audio jack directly to the onboard audio which is Realtek Audio
No additional input devices are connected.
I'm also using an I7 4790K OC 4.8Ghz
Resolution: 1920*1200
So on this machine the game runs perfectly, I didn't changed any settings in configs or anything, I downloaded and installed the game, pressed play and it worked fine, all buttons work with a single mouse click.
In terms of software and OS my Laptop is nearly identical to my Desktop so I doubt something is wrong here.
At this point I can't really think of what is causing the issue on my laptop but there are more people having this issue.
Now I want to do this game on my Laptop so I would highly appreciate a fix or work around.

Thanks. Yes It's a weird issue that I've never had to deal with before so I tried to give as much info as possible.
Sadly not many other people show much interest and care to post systems specs and just say something unhelpfull like 'fix it'.
But it seems to be mostly on laptops that this issue occured.
Clannad, If My Heart Had Wings, Kyoto Colorful days, Malus Code, Nekopara Vol. 0,1 & 2, Oblivious Garden, Sakura Spirit & Sunrider Academy are all the VN's I've played so far and I have no issues in those.
I'm not really sure this is engine related and/or what engines the other's use or if this is any help at all but anyway.
I hope you guys can find the issue and fix it. (:
This morning I did take a screenshot ingame (via steam F12) and then left the game. When I wanted to play again I couldn't click anything anymore :((

EDIT: okay, I just tried again and now it works just fine... I wonder why.
