Including Storm of Souls or Immortal Heroes in your selection will also enable events and the Fanatic (and Soul Gems if you bring in Immortal Heroes). Including Rise of Vigil or Darkness Unleashed will enable energy, and include an Energy Shard in your starting deck.
The earlier sets are arranged in "blocks", like in some Magic sets, with one large 4 player capable set followed by a small 2 player set (combined to 4). The later sets don't do this, but often bring in mechanics that may be diluted too much by inclusion of other sets.
In general:
Chronicle of the Godslayer and Return of the Fallen do not introduce mechanics that depend heavily on other cards in the set, so they play well with others.
Storm of Souls and Immortal Heroes can be mixed with other sets, but you may lose some of the interactions. SoS Mechana cards also play quite differently from other sets and may not mesh with other sets Mechana cards.
Rise of Vigil and Darkness Unleashed depend heavily on the energy mechanic and it's not a good idea to bring in too many other sets.
Realms Unraveled and Dawn of Champions play well with others, and can be mixed with others without too many issues.
Dreamscape introduces the dream deck and Insight, so it's not good to mix it with more than one or two sets. When Delerium is released, they'll be a perfect pair since they both use Insight.
War of Shadows is mixed. For decks involving the day or night mechanic, it shouldn't be mixed with many others; but for the dual cost cards it can be mixed with others effectively. It depends on how tied to the day/night mechanic you are.
Gift of the Elements can be mixed with other sets without any trouble except for a small number of cards that depend on monsters in your deck. Those few cards would have the mechanic diluted and be far less effective.
I have not played Valley of the Ancients yet; and Delerium and Deliverance are not available yet.
