Well, that ain't many, you know? The most conservative data says that 5% of people are gays. 1 in 20. Yet for every game with a LGBT character, it's VERY EASY to find more than 20 that doesn't.
Anyway, to add to the list, ''The Last of Us'', depending on how you see the DLC! :p And if you like MMORPG, Guild Wars 2. Each playable race has a mentor in this game, a guide throught the story. And for the Sylvari race, the mentor, Caithe, is known to have been deeply involved with another Sylvari woman, Faolain (althought they had kind of a falling out when Faolain turned evil! :p ). As a matter of fact, since Sylvaris are plant people and don't reproduce sexually, they are known to get romantically involved with anyone, regardless of race or gender. But if you think that doesn't count because that's their culture, they also recently added Marjory and Kasmeer as well-established human NPC involved in a sapphic relationship. (Edit #2: As a matter of fact, my Avatar happens to be my main character on GW2, and is a Sylvari Ranger, if you're curious what they look like! lol)
So, yeah. Gone Home, the Mass Effect and Dragon Age trilogy, Guild Wars 2 for MMOs and MAYBE The Last of Us. That's all I can think of. (Edit: Oh, and someone already mentionned the recent Sims games, so there's that! :p )

On a better note... Mass Effect series, Dragon Age series, Skyrim (although not much there other than getting married), Fable 3, Gone Home (if you just want the story), Jade Empire, etc... these all give the player choices.... except Gone Home -- it's not a player-choice driven game but still a good story.
