I don't think Nathen knows he overdosed Rachel. The photo of him posed with Rachel in the junkyard could have been taken by Mr. Jefferson, taken to use in framing Nathan. This photo is the complete opposite of Nathen's work and Jefferson has been manipulating Nathen all along. My thought is once Jefferson realized Nathen overdosed Rachel Jefferson then dossed Nathen and posed him with Rachel's dead body.
I think Nathen knows something went down that night and then Rachel was just gone. I think Nathen is just as confused about what happened to Rachel Amber and himself that night as much as Max and Chloe are unsure of what happened to Rachel Amber. In fact so unsure and frightened of Jefferson that he purchases a gun to protect himself. Even though he is doing terrible things with Jefferson I don't believe it was ever Nathans intention to kill. His reaction was of joy for a split second as he thought perhaps that night didn't go as terrible as he thought.
This is why I think all the girls in the binders were killed and even if they were not then how is Jefferson able to tell if the girl will remember and never worry that she will? He would likely just kill them all just to be sure he can continue his career of filming drugged young girls. It is so wierd to me that no one investigated this except David Madsen because if that many girls had gone missing even for a day or two it would be news and there would be an investigation no doubt about it.
However, more likely his reasoning is that he wants to keep his subjects alive and unaware. If they ever get aware of it, he must dispose them.
Other one is, that in a such small town you don't just constantly start dispose its residents without getting FBI or some other authority to investigate the case. Basically when the police starts to believe that there might be a serial killer, Jefferson would be in a huge disadvantage to continue his operation and at that point, only reliable way to stay free would be to stop his "hobby." But since he's likely psychopath, I doubt he would decide rationally.
He doesn't fully admits to killing Chloe but states that he will use Nathan as scapegoat.
