What happened to Kate Marsh?
There is no doubt that Nathan drugged Kate and kidnapped her to Jefferson subject it to a sick photo essay, however this psychopath has the ritual of murdering his victims after taking the photos of them. Kate seemed an exception, for a reason that is not explained in the game she survived the Darkroom and continued watching the Jefferson class. Someone explain why she was still alive?

So far the only victim killed were Rachel, and that wasn't Jefferson's fault since Nathan gave her an overdose.

Just as Max said "She has no memory of what happened", so Jefferson probably lets all his victims go as they don't remember anything.

And yeah about Victoria, Max "kinda" told her what's going on so she would be a risk

Wasn’t it implied somewhere in episode 5 that Mr. Jefferson never really killed anyone until the events of the game. His first kill was Chloe. However, it didn’t make sense to me since it seemed that he was a pro in it.

Ohhh. That's why he has all those photos of everyone else, and nobody was missing.

This is why the story ending makes no sense at all because by the way Jefferson acted in the Dark Room scene with Max in the final episode he killed every single girl in those red binders, so why did he not kill Kate? Why would he leave a potential person out there that could reveal him? He would not.

Also if he had murdered all of those girls and it appears he did because he intended to kill Max and he killed Victoria then the FBI would have been investigating the disappearance of some 17 or 18 teenage girls in a small town in USA guaranteed.

He didn't kill the others. He killed Nathan since he's the one who gets framed. Rachel died of overdose (Nathan did it). Jeff killed Chloe because she's a liability and a witness. Same goes for Max and Victoria.

So basically Jeff killed only those who were a danger to him.

I see a lot of people defending Nathan Prescott by sympathized with his illness, but you forget that he is the main antagonist of the game. It was Nathan who killed Rachel and Chloe. Jefferson only killed the girls when they remembered everything that happened in the Darkroom. As Kate remained unconscious most of the time, Jefferson decided to keep her alive. At the time that Max told her about Nathan, Jefferson was determined to kill Kate to silence her as Victoria and almost done with Max.

But Nathan also suffered under Jefferson. Imagine yourself as Nathan

You want to impress your "idol" by doing the things your idol loves (capturing purity in this case). He tried it with the person they both "loved" which was Rachel. Nathan however didn't knew how to operate the syringes and gave her an overdose. Jefferson finds out and lets his rage out on Nathan. Nathan lost a person he loved and his idol. He suffered mentally from it

Now to Chloe, he immediatly regrets it, it was shown in EP1 and in EP5. He didn't ment to shoot but as Chloe pushed him his finger slipped on the trigger, which resulted in shooting her.

I'm not saying he is a good guy, but he isn't the "main antagonist" either because he just suffered under Jefferson, if he never had contact with him Rachel and Chloe would be alive.

Everything indicates that Nathan felt oppressed by his father and needed psychological treatment, so Jefferson appeared and offered to be his friend. The relationship between Jefferson and Nathan has evolved into something like a relationship of a father with his son. Nathan learned with Mark Jefferson all about the art of photography and also how to torture people. Jefferson took advantage of the fact that there was a darkness in the heart of Nathan and used that to manipulate it. Nathan learned to like torture and dead people. With help the Prescott, Jefferson was able to build a bunker to serve as a secret hideaway. So might continue to kidnap girls and using them as guinea pigs for their plans.
The intention of the bad guys was that the victims remain unconscious during the entire process of photoshoot, but when a girl get to resist to drugs or regain consciousness or so she realized the secret hideaway of Jefferson she was killed by the psychopath.
Nathan was killed because the boy tried to imitate Jefferson, using one of the syringes without permission to tried to capture the purity of Rachel, but Nathan doesn't know how to operate the syringes and ended up accidentally killing his sweetheart of overdose.
When Jefferson found the ♥♥♥♥ that Nathan had done he decided it could no longer keep him as his assistant and was determined to kill him. Nathan was terrified, tried to run and hide. Before Jefferson find him and kill him, Nathan managed to make a last call to Max Caulfield. He apologized for everything and died.

Rachel was still alive when Max and Chloe met again?

There is a note from a Psycologist, in the dark room, that notes that Nathan's father complely ignores the Psycologist. So the Psycologist ends the counseling.

"If you decide to listen to my recommendations...."

As a result, Nathan spent listening to Jefferson.

And the writers decided to just never have a payoff for the plot point about David's relationship to Nathan.

I think David was helping Sean Prescott watching Nathan.
