It's speculated that it was rewritten because a lot of Warren's dialog was cut. (Apparently, someone found a lot voice recordings still lurking in the data files.)
I speculate that the ending we got was the original intent (since I feel it was perfect), but they were maybe toying with the idea of rewriting it to give gamers a "happy ending."
