I'm not having that problem fortunately...
But I'm having the same issue I had with the original pre-Steam Yatagarasu with full-screen and that's whenever I full screen it on my TV, it goes bigger than the TV can actually display (16:9 1080p TV). I was hoping getting this game on Steam Big Screen mode would help fix that problem, but nope. (I've not had this issue with any other game in recent memory).
Just posted here as there may well be related full-screen issues. Are you running it on a normal monitor and at what resolution?
What version of Windows are you guys using? I'm on Win 7 Ultimate 64-bit edition. I have two Win 8.1 laptops and a Win 8 desktop (this one with a 15" old LCD monitor though so its 1024x768 resolution is much closer to Yata's native res) and had no issues running the game in all of them.
Just in case, post full system specs. (CPU, GPU -Intel, Radeon, Nvidia, etc-, OS version, DirectX version are some of the most important factors but don't rule out anti-virus causing problems too, I have AVG in one of the PCs and it gave me headaches with heaps of games, same goes for Avast.)
If you have an Ati card, in the Catalyst panel there should be an option called "Scaling Options", which may also help with the full screen.

I'm connected with a HDMI cable and haven't had issues like this with other programs. I'll give scaling options a try and see if it helps out. Otherwise I have no complaints with the alpha really great job so far.
If you aren't already using it, the 2x zoom option in the launcher should help.

AVG = just Microsoft Security Essentials.
I output this to a monitor and to a TV via HDMI.
Monitor is at: 1280x1024 (4:3)
TV is at: 1920x1080 (16:9)
If I launch Yatagarasu with my monitor as the main screen, the Launcher is actually bigger than my window (bit of a bug there for low res folks!) so I can't even see the RUN buttons, but hitting ENTER launches it anyway. Going to fullscreen in this situation looks fine though.
If I launch Yatagarasu on my TV, it does as above - it's really zoomed in so I cannot see the super bars and and missing all the screen edges basically. Weirdly, whatever is outputting from the game, also disables my TV's "Just Scan" option (which is normally what I use to see a PC display on it). Switching the TV display to 4:3 still has the same problems as in 16:9.
As noted, I had the same problems with the earlier version of Yatagarasu yet I've not had any issues with any other games. What's a bit frustrating is the lack of any in-game graphics options to try to play with.
I checked my graphics card drivers are up to date (Windows says they are...) but I've not got any Catalyst control panel so I'm going to check around online and see if I can find anything else that may help :-) Thanks for listening! Honestly the game is kinda unplayable as it is for me (I only like to play fighting games on my big TV! ^_^ ).
My Digital Flat Panels -> Properties (Digital Flat Panels) - Image Scaling: tick "Enable GPU Scaling" has sorted it :D

Worthwhile putting it into a potential FAQ or something maybe because whatever this game outputs graphically is different to the vast majority of other games out there it seems.
