I might be over complicating the game but I've always had a thing for the ability to automate everything, and if they ad modding support, I'd be more than willing to try to add all of this myself, given I have the ability and time to do so.
I'd prefer it in-world as well or as you stated, the system for boxing itself incorporated so that some of the more 'obsolete' properties can be used as such.
I naturally had my own concerns regarding complexity when spitting out a huge post about how Law Enforcement could be improved, especially when the game is a simple one in its current iteration.
Primary reason I'd opt for off-map storage is that the implementation would likely be very easy on top of the fact it would keep from hogging computational resources that could be allocated to other likely more exciting systems instead...again as much as I like logistics I feel it's not in most people's interest. Then again, Factorio is widely adored xD
Even then, it's entirely possible having such storage elements in-game barely makes a dent in requirements and if so I'd be all to keen on what you've suggested.
