For the black screen, the solution I've found is to make the alice.exe windows 98 compatible.
In the upside down room, make sure to save just before leaving the alternate dimension (just before alice returns to the right size) and then I'm not sure but I just ran to the door without losing time and alice had the right size fortunately this time.
For the Salazen Grum section, I changed the win 98 comptability back to nothing (win10), reloaded the save and skipped the cutscene at the end just before the big fight. Fortunately this time alice had the right size to enter the door.
Hope it helps.
