Well idk if its ment to work that way, but if you lose tokens they dont count as put to the graveyard right?
Why does my enemy draw cards for each Thopter Token destroyed?

Well, tokens are permanents. And when they die they go to the graveyard as real cards (they just cease to exist right after that), so Kothophed's ability will trigger.

110.5e A token is subject to anything that affects permanents in general or that affects the token’s card type or subtype. A token isn’t a card (even if represented by a card that has a Magic back or that came from a Magic booster pack).

704.5d If a token is phased out, or is in a zone other than the battlefield, it ceases to exist.

Another thing to note, Kothophed won't trigger if a token creature is "destroyed" by Disperce or any bounce effect and if a creature is exiled like these new planeswalkers.
