Considering your evil deeds list, I would have thought you should have got the "The Monster" achievement.
I did everything as followed here :
- executed every prisoneers as soon as it was possible.
- distrusted the blind messager and executed him after his confession about the trap.
- I let Faramud slaughter and loot each city.
- I also let the silent legion execute the fishermen villagers when Faramlud asked for that.
- I always chose "the power", "there's no why" or other replies like that, implying always negative and cruel thoughts.
- I pushed Naurim as far as possible to kill Zurbaran by telling him he was responsible for Niobe's attack.
- I didn't tell Zurbaran to mistrust Naurim after that.
- I kept Cassia's sister, Myra, away from Takate and told her to stay away every time. Takate didn't jump for her in the end either.
- the companions Naurim and Takate were presents when Cassia accessed to the throne and I executed them.
When ruling as a Kyria for the day, and that's VERY IMPORTANT because it made the difference
in the end, what I did :
- I built prisons, catacombs, a triumph arch, and a statue of Cassia with her hideous face.
- I organized a military march.
- I strenghtened Mengbilla's army in every ways possible.
- I raised the taxes.
- I created a law to strenghten the Power, and to abolish mariage.
CLING! Trophy "The Monster" finallly popped!
Now let's go for "The Saint".
I only hope doing the exact opposite will be just fine...
- Liberated every prisonners.
- Freed the blind messenger.
- Stopped Faramud about every slaughters possible.
- Chose good answers.
- Calmed Naurim about his family, and didn't betray Zurbaran.
- Send Zurbaran with Niobe, they felt in love together.
- Kept Miraï and Takate together, Takate jumped and saved her in the end.
- I saved Miraï by pertifying Marwan in the end.
- Naurim and Zurbaran were present at my throne, I gave 1 Gold to Zurbaran, and Naurim told me his father's name.
- Gave money for school, orphenage, and victims of war.
- made laws against slavery, poison preparation and chimeras studies.
Well I did all these I even tried some variations about constructions, or gave money to the guard, spend time with Miraï, and so and so...
NOTHING seems to work to unlock "The Saint".

Mein Weg to the Saint,
habe nur folgende Ortschaften aufgesucht in dieser Reihenfolge:
Heldenrain, Festung Sirik, Lorfas, Ruinen von Barankal, Zollfestung Akisa, El‘Halem, Cuoris, Mengbilla, Dujar, Höhe des Druiden, Adamants Feste, Akropolis des Tykates, alle anderen Ortschaften hätten nur meine Gier befriedigt ;)
Ich habe keine flüchtenden Feinde verfolgt und keine Truhen geöffnet, auch auftauchende Kuriere habe ich am Leben gelassen. Mit Faramud nicht geplündert. Nichts angezündet was nicht nötig gewesen sein musste. Naurim zum Famielienfreund gemacht und Zurbaran auch nicht verraten. Die Katapulte nicht ausgelöst (0/6), um die Mauern nicht zu zerstören(alle Feinde getötet, bis auf den Kurier). Zurbaran und Niobe auch zusammen gebracht.
Jeden Gefangenen freigelassen, auch den Blinden. Alle Verhöre mit Absicht platzen lassen. Mirai und Takate zusammen gebracht und Takate nach Mirai springen lassen.
Ich habe Mirai am Ende NICHT gerettet, weil ich nicht wusste, das ich Marwan versteinern lassen muss und ihn somit getötet habe. Scheint für die Trophäe irrelevant gewesen zu sein, wollte ihn ja leben lassen.
Zum Schluss bis Mitternacht.
-Naurims versprechen eingelöst, er verriet den Namen seines Vaters
Zurbaran belohnt mit 1Kiste Gold und ihn verabschiedet

My run was like this :

In my opinion I did everything the same as described in the forum, but I can not unlock "The Monster".

When I talked to them in town i said immediately Mirai should go away. At the camp I also told Takate to stay away from Mirai. And i didn´t let him jump in the end either.
I promised Naurim gold and later Niobe´s head and his anger is on 3/3.

Did everything, too (+ never took a treasure, i just took the "must have" villages). Dunno what i have missed ....
you need to add the following to that list:
in Lorfas make the alchemist tell everyone about your mercy after you ensure to pay her.
when becoming ruler you need to aditionally:
build the gardens, seal the catacombs, melt down the gold, lower taxes, free niobe.
also visit the hospital and the orphanage.
build the baths and a statue of yourself with the beautiful face.
lastly give riz one chest of gold and organize a banquent of wines.

An interesting thing is that good old Zee was paralyzed during the last fight (means no happy leave with Niobe and Miria was also dead), but I was awarded anyway.
So I suppose there's some counter of 'good deeds' during the run (?) and if you reach breakpoint the game gives you the achievement (or maybe some good deeds weight more then the other).
Some additions from my side, if anyone still cares.
- quantity and order of towns' assault seem irrelevant. I opened all map and conquered all the towns.
- the same is for chests, you can safely take them.
- I used the catapults and made all 6 shots.
But I followed your idea to keep the messengers alive.
I suppose, a very important point for the Saint purpose is the Fishermen village.
There I killed ONLY 3 Marwan's militia (those who aren't half-nude), after that you'll be proposed to finish the mission without future blodshed, and you have to stay solid on that since Faramud will be insisting to kill them.
It's not mandatory to have Naurim to kill Z in the end. I warned Z so after the last battle just Takate and Z were presented with Naurim mysteriously disappeared (though he wasn't petrified). It's possible to get Amazeroth's inluence and The Monster in one game, along with Eternal Gratitude.
You can also arrange gladiatorial games and melt gold to get enough coins for that.
You can sentence Niobe to death being in throne room (i.e. not in camp).
