When you get the program running select your game: Webfishing, from there you can enter the "online" menu on the left panel and install any mods on the thunderstore website with a simple one-click install.
Most mods have dependencies such as GDweave, Lure, or their own APIs made for other mods, though when you click to download a mod with the installer it will prompt you to download its' dependencies, which makes it really easy to download mods that require others.
If you don't want to use the R2modmanager most mods can be installed by extracting them to your game directory. Using this method most mods are typically installed at steam/steamapps/common/webfishing/GDWeave/mods
Good luck with modding. If I can give a recommendation for mods, I think my current fave is SkyMenu which gives you 30 skyboxes with lighting effects to mess around with. I much prefer this mod to the Day and Night mod which gets way too dark for nighttime, and this one has many more options for how you want the game to look.

Right click the game for it's properties, under general put this in launch options. (your install path may be different so just change it accordingly, it does require the quotes I typed and it does end with %command%)
"C:\Users\PCUSERNAMEHERE\AppData\Local\Programs\r2modman\r2modman.exe" %command%
You can use this %command% line to launch any third party mod manager/launcher/program through steam as the game you purchased and you will still accumulate hours in that game and you can use the steam overlay if you need to.
