But if you're new to the series and just want to try out one standalone game, OiF is the one you want.
Of the console-exclusives: Celceta. It's a refinement of the party system that SEVEN introduced, with a deeper plot than most Ys games have. Exploring the "foliage ocean" of Celceta is a crap ton of fun, and the quickstep/quickblock mechanics are fun to master.
the one you appreciate the most
My personal favorite is Napishtim because I'm a sucker for elemental swords, funny light-hearted moments, and it's soundtrack is still the best.
Also it has the best music in the series.
