An option being in the 'top left' is pretty messed up, it's not a very good way to find something.. To get to the EDIT CONTROLS screen, you need to move left out of the beam on the title screen and bounce up to the top left platform with the wrench on it. In that beam you should be able to open a menu that has EDIT CONTROLS as one of the options. Then you need to move left and right in that menu to select Keyboard P1, there you can change "PLAYER#" to something other than '1'. Alternatively, there are default controls in place for P2 and they can join on keyboard by pressing the '+=' key to the left of backspace.
With the gamepad controlling two ducks, what sort of game pad are you using? I know there's an issue like this with PS4 controllers on some computers due to DS4Windows, they tend to install their own DirectInput driver in addition to the XInput installs and it causes the computer to see 2 gamepads for each controller instead of one. If you're using DS4Windows DG might work fine if you disable it while playing-
If you're not using it then there might be something with your configuration that I didn't account for. Would you be comfortable sending me your save data so I can take a look? There's a way to do it from in game, you just open the command console with '~' and type
sendsave
and press enter. Then type a message ('gamepad not working' or something like that would be good!) and press enter again to send the save data.
Sorry again for the issues, the update will be out within the next few days and hopefully that will fix the problem. Sending me your save data regardless would be really appreciated though, as if your problem is caused by something else I might be able to get it fixed and get that fix into the update before it's pushed.
It all could be easier if there was a player # picker that separated peripherals
