In other words, shelters are checkpoints.
there is no permadeath on normal difficulty; hard difficulty unlocks once you have completed the game for the first time; hard difficulty has number of checkpoints you can use limited; once you ve used them all (19 times), the game is over (kind of permadeath)
using a checkpoint is the only way to save progress; using a wrong checkpoint also saves your game, even if it is not the way you want to go (and there are a few places which you dont wanna go, actually)
