No saving this, just go do what you want. You already basically dismantled the experience.
On my first playthrough i only used bugfix mods and a few region mods to have more to explore.
I don't really see the appeal. The most egregious mechanic is the gates that have an arbitrary karma requirement. Sure, it's easy to grind out a couple cycles, but it's boring as hell and a waste of time.
I can't think of many other mods, as I think the game is best experienced without mods/mods that don't change too many things first.
Yeekfix, triggerfix, dropwig's return....
Slight changes would be things like playlist, where it always has music going, or the yippee mod just to bring a little bit of joy into this hellish but lovely game.
Unmodded, I never felt like I was being hunted. Just arbitrarily gated until the game let me go.
