1. Yes, I think you can definitely still make it. Don't be afraid to skip past some shelters too, especially if you're confident you can survive. Also not sure what you mean about 'all the way back across whole map', because there IS a connection between Shoreline and Subterranean! From the main central hub shelter - the one with three little waterfalls in the room outside, with three exits up and one down - head down, then go left across the water, and take upper-left path.
2. Hunter can earn the achievements, but unfortunately not get the actual in-game Passage perk. The reasoning is probably that it would be 'abused' to make hunter runs way easier than intended. Or just to keep it the 'true hard mode' of the game.
3. Some people like to end Hunter run at Moon if they don't have enough cycles yet, or want a bittersweet non-ending. But the only 'true' ending that's not a perma-death game over for Hunter is going into Subterranean to ascend.
4. Garbage Wastes is definitely not Downpour exclusive region. In fact it connects to several others for every slugcat.
5. Gourmand is the next slugcat if you want to play in chronological order. I'd recommend Spearmaster if you enjoy the more aggressive and violent playstyle of Hunter. Spearmaster is similar but has to feed/eat in a very different way. Rivulet might be fun as a sharp contrast because you can run around so fast without cycle restrictions. Monk is like 'easy mode Survivor', but if you like being able to easily befriend lizards or scavengers they can be fun.
6. (aka your context part) There is another echo on the way between 5p and Moon, just have to make a very slight detour when you travel through Shaded Citadel. They're much closer to Shoreline than Exterior.
It looks like I have two paths with their own pros and cons.
1. I climb back down the wall, return to Chimney Canopy and make my way down to the Industrial District. From there, I can head straight to Shaded Citadel. However, I have to maintain a minimum karma of five or I won't be able to enter. Also, I would have to cross the entirety of Shaded Citadel (which may or may not be worse than my first playthrough due to Hunter changes and Downpour inclusions). I think if I plan it right, I could get from the top of the wall all the way down to the shelter at the bottom in one cycle, although I don't know how hard that will be with lizards everywhere. My major concern is Chimney Canopy. From my first playthrough, I remember it being a massive roadblock (until I realized I could just go back down the Industrial).
2. I make my way down through Five Pebbles and rest at the shelter right before the gate. (I can't rest at the shelter after the gate, because I just can't consistently make that stupid jump out of it). From there, I make my way across the Underhang, down through The Leg, and end up at the Memory Crypts. After crossing that (which shouldn't be too bad unless I get unlucky with the birds or the centipedes), I end up right in the bottom-right area of Shaded Citadel. There are no karma gates in the way if I take this route, but I need high enough karma for the echo anyway (although I don't know how much that is; my guess is around 8 and I can only save 1 cycle through starving). Now, if it wasn't for Downpour changes, I'd probably consider this route highly over the other one. However, I've tested Expedition mode, and I know what was added. I do not want to deal with those tranq spiders on top of the exploding lizards. So, that's three major roadblocks: Five Pebbles (due to being bad at not careening into flesh-eating walls), The Underhang and the Leg (for similar reasons), and the sewers leading into Shaded Citadel (stupid seaweed monsters).
...and after all of that, once I have the echo, I have five deaths of leeway to make it from there to Moon and then to Subterranean (based on the karma requirement on the map).

Shoreline (aka Waterfront Facility in earlier timelines) is THE eastern hub of the game, with many routes to other regions.
1. It's not worth making the sharp turn into Shaded Citadel if you decide to go down Chimney and through Industrial Complex. By far the least punishing route from that point karma-wise is heading through Garbage Wastes and then into Shoreline. You only need 2 karma to get into Garbage, then 3 into Shoreline.
2. Once you've met your 2nd echo, every echo afterwards requires 7 karma to meet, not 8. I should point out that Shaded Citadel is much kinder to you if you've eaten at least one neuron fly in 5P's region. The permanent internal light makes navigation easier, and it upsets both the small & large spiders. Be aware that the long-range attacking red-tipped spitter spiders don't care though.
It is unfortunate that you didn't get the Echo at Sky Islands, otherwise you would've been all set after meeting the one at Exterior & meeting 5P himself. There's also a 5th echo way back in Farm Arrays, but its location is actually very out of the way for those starting hunter runs, and arguably not worth it.
But you should know, there IS another 6th echo in Subterannean too. You will have to travel all the way from east to west when you enter from Shoreline's gate. There are a couple of ways to reach that far corner that wasn't accessible from this direction before Downpour. But then you'll have to be able & willing to make the long climb up up a steep canyon with multiple spears strewn about. Without more specialized movement of other slugcats, it can take awhile, but at least Hunter can carry two spears with them to make it quicker. If you do end up taking the Industry -> Garbage -> Shoreline route, this is probably your best option before heading into the deepest Subterranean sub-region.
Although whatever route you take to reach Shoreline, the safest (but longer) region route with minimum karma would be Shoreline 2-> Garbage Wastes 3-> Drainage System 4-> Subterranean. It's the only 4-karma entry into sub that won't force you to go all the way back through Farm Arrays, although Drainage is notoriously difficult area too. It's gate entry point also starts much closer to your final destination compared to the Shoreline -> Subteranean gate.
Ultimately it comes down to whether you'd rather farm karma in Shaded Citadel or Subterranean.
The good news is I've successfully made it to the left side of Looks to the Moon. I even have max (10) karma to boot since I grabbed the echo in Shaded Citadel. I know you said it wasn't worth it, but I don't know where the entrance to garbage wastes is, I don't know how long it is, and I had to go grab the Shaded Citadel Echo anyway because I'm not willing to climb up that steep cliff in Subterranean.
The bad news is I'm down to cycle 8. What I assumed would take me 4-5 cycles has taken me a full 8 cycles. This is mainly because I lost all of my karma trying to get down Chimney Canopy. The worst part was that I made it down the first try, but didn't have enough food. Instead of backtracking for food, I starved and went to Industrial. I then died by dropping too far to avoid an exploding lizard and ended up landing directly in the jaws of a different lizard. Going down the wall was surprisingly smooth (outside being forced to use an extra shelter because I lost too much karma (I was trying to keep it around 6 in the worst case) and died right before the shelter at the bottom of the Wall because of a white lizard). Crossing Shaded Citadel, grabbing the echo, and reaching Looks to the Moon all went smoothly with zero deaths despite not having a neuron (I did try to get one, but Five Pebbles murdered me, so... that wasn't an option).
The way I see it, I'll probably need to use a full cycle to visit moon and return to the shelter I'm currently in as well as use anywhere from 1-3 cycles to get to the subterranean karma gate (bearing in mind that I don't know its exact location). So, assuming I make it through the gate and to a shelter within a worst case scenario of 4-5 cycles. Can I make it to the depths with 3-4 left? Also, if I lose too much karma and don't make it through the gate, is it game over for me at that point or can it be salvaged?
Also, I didn't even know Drainage System was an area. Without a map of either Garbage Wastes or Drainage System, both getting there and getting to Subterranean would've been rough because I'm stubborn and don't want to look up exact maps.
It's especially useful for Hunter runs & Wanderer passage/achievement.
I even purposefully arranged the gate icons roughly where they'd appear
at the edge of a region's map, so you at least have an idea which direction to go.
But I want to remind you to look at the interactive map for travel WITHIN regions.
Sometimes it's not as simple as walking from Gate A to Gate B,
you might have to make lots of twists in turns just to find certain gates.
As an example, with locating Garbage Wastes gate inside Industrial Complex,
you'd have to get to the bottom of that region map,
and then make a u-turn up into one of many pipes to find that one, it's less obvious.

I'll try to address the rest of your post later, kinda tired.
But I just wanted to emphasis how my 'between regions' karma gate map
& the 'within regions' interactive map ought to be used together.
They each show map info that the other does not.
I just didn't want to use the interactive map out of stubbornness. I knew it existed, but if possible, I prefer to find my way through this game on my own. I would've fallen back on it if I was completely stuck.
Thankfully, that is no longer a concern. I am now in Subterranean. I'm at Cycle 4. I could've gotten here at Cycle 5, but I didn't know how close I was to the karma gate after the terrifying underwater tunnel I only barely managed to swim through and took the first shelter I could find. I've never really interacted with the swimming in this game before, so learning how to swim and finding out if it was even possible to get through that tunnel was incredibly stressful. (Especially since my stubbornness to not use the interactive map left me unaware if I was even close to the gate. I was just going in the general direction indicated on your karma gate map).
I'm going to try to beat the run right now. I'll let you guys know if I beat it.
Navigating the Filtration System without neuron light sucks and those mole-like lizards caught me off guard. I don't even remember seeing them on my Survivor playthrough. Are those new?
Out of curiosity, my successful cycles stat said 29. That is clearly impossible since, at most, you get (19 + 5) cycles to work with. Does that stat include cycles where you get echoes or starved cycles before grabbing an echo that get rolled back? Even then, I'm not sure if the number adds up.

Playing Rain World with Hunter's cycle limit made me appreciate the other slugcats more. Before this run, I kept getting frustrated every time I had to spend cycles regaining lost karma to get through a gate. Now, I appreciate that doing that is even an option. I love Hunter and his cycle limit. The tension I felt in multiple parts of this run was intense. The only other time I've truly felt this tense was during my Artificer run where I went past the Wall and into Chimney Canopy and ended up having to fight an army of scavengers so I could take a body back to the karma gate so I could return to the Wall (I was trying to get to Five Pebbles).
It made me love this game more... but I'm probably not going to be playing Hunter (or any slugcat I've already beaten the game as) again until I've beaten the game as every last unique slugcat. I've still got five to go. Unless I decide to skip Monk (I'm honestly not sure if a, in theory, easier version of Survivor is interesting when I have so many other varied options) which would leave me with just four left.
