I ended up finding another mod loader from github called
Realm[github.com]
It has the BepinEx and streamlines a few other mod stuff.
It makes Rain World mods run just fine for my Ubuntu OS.
Just unzip Realm into your Rain World game folder.
Most mods, just move them to the BepinEx/plugins folder,
they will be auto-moved by Realm to its own subfolder later.
I use steam's Proton by default for all Linux games,
it's basically their in-house specialized WINE.
But, you have to change settings with ProtonTricks to make game recognize Realm.
Here's some necessary instructions to set this up:
Using BepinEx (Realm) Under Proton/WIne[docs.bepinex.dev]
Once that's all set, you should be good to go,
just setup mods like you would usually in-game.
And for browsing mods I recommend
RainDB[www.raindb.net]
it just replaces BOI, AND it doesnt work in many mods
But for me, 'regular' BepinEx doesn't work at all,
while Realm does, and I've had zero problems with it so far.
So, if Realm doesn't properly use mods on your Linux,
after you follow the linked instructions for setting it up with Proton/Wine,
you'll have to figure something else out.
Or wait until the update that releases with the DLC,
which presumably makes modding easier.
