Also, I see the vertical vent shafts but I can't manage to get to them before drowning. I'm trying to go slow and steady, but I'm further away from it than if I just hold down the move button.
Otherwise, If you cannot get past the drainage system, there's another way up in the industrial complex.
I use mouse and keyboard, so I don't know how the controls vary for a controller. But I've never tried swimming slowly, and I do succesfully get through - I think the only general rule is do NOT press the "jump" button while under water as this can outright kill you. There was some tip somewhere that you can wiggle your tail faster by jamming up and down on the keys in the perpendicular direction to which you are going (this is very important in later stages of the game - it will make them much easier), that's supposed to help you swim faster without draining your oxygen.
If you have a passage, use it to warp back to Outskirts. Since you're still very early in the game, you can also reset your save file through the settings menu. Resetting your save will put you back in Outskirts, but it won't reset your map progress. So for your purposes it's almost the same as using a passage. The only thing you'll lose is your achievement progress so far if you do that.
To get to the next hibernate place, you have to be quick. Go straight to the underwater tunnel. Firstly, you have to swim to the very next pipe where you can get air without a problem. From there the next pipe is very far away, but visible. Before you are getting there, make sure your slugcat has fully restored its air, otherwise it's impossible to get there. You need a bit of luck to get there in time aswell, so don't give up :) The key to success is to swim calmly (not slowly). Don't push the button to swim faster (jump). Try to only push the stick right if it's needed, not the whole time. If your slugcat is on the verge of drowning and you are close to the air spot, you can try to swim faster. You only have to get under the pipe, your slugcat will survive a little bit longer than you are able to move it, it will float to the surface by itself and hopefully survive :')
After that, the next stages will be a piece of cake. You will get a lot of food in the next cave. Look on a map to make sure to take shortest way from there to the next hibernation spot.

To get there you only need one spear. If you are sliding down the big pipe at the right side, you get to the platforms and to the connection you see there without a problem. With one spear you can get then to the pink arrow. But to be honest: This way seems impossible to me. You will get to this other long pipe (http://imgur.com/r34V3Eb very far right) where I didn't manage to get to the right side. Someone said it's possible with some spears ... I don't even see that happen. Especially not in time.
My recommendation would be to the restart the game if you cannot progress or go back (and are only 3 hours in), this is the wrong direction for someone just starting out in the game anyway. I think someone in the comments already recommended this, but if you reset your current save file you'll still keep all the map you have already discovered, it will just place you back in Outskirts.
The underwater tunnel is swimmable, I've gone back through this way myself, but don't punish yourself if you keep drowning, Drainage System is one of the harder regions in the game (not the hardest, but definitely unpleasant for a new player - I accidentally went through here on my first playthrough too, though I went the opposite direction to you [eastward rather than westward]).
I'm thinking about restarting.

I got into the safe point on the right in your image and it only got worse xD stumbled into this thread because it was getting too hard for me... (There are leaches down in that pipe, tons of leaches. And getting into that safe point is a one-way ticket, with exactly too little food around to sleep.) The faster swimming method seems to be fast enough to get to the east in the pipes down there though.
